Presently I'm working in Canada since last few months on inter company transfer work permit.
I wish to apply for the Ontario PNP. However one of the clause which mandates (?) employer to \"Apply for the approval of permanent, full-time positions to be filled by foreign nationals\" was not done because of the inter company transfer case.

Can I still apply through this category? What are the documents needed from the Employer as well as my side?

Your company needs to make a PNP application with the province. They need to prove that they have a problem of finding suitable PR/Citizens that have your skill sets. ( That is not really a problem)
If it is done as per the book and if your company financial documents are healthy, then your application will be approved for PR. The company sends you the approval. Then you will file for PR with the Federal government.
From Company side:
Payroll Taxes for the last 12 months ( they pay every month)
Company Address Lease document
Last year summery of T4
Last year Profit and Loss Account
Letter Head
Web Site
Person who can sign the application
From your side
Copy of your passport
Copy Immigration Document
Birth Certificate
Police Certificate
Copies of Academic Documents
Experience Letters
Government Fees
5 Photos (35 cm x 45 cm)
English Proficiency
