Can someone suggest me the best way to cook chapati without ghee? I used to put a small layer of ghee on the chapati once cooked in order to make it more soft, but now i dont want to used ghee as it has cholesterol.
which is better to use, canola oil or margarine.

Ghee natively contains cholesterol because it is animal fat.
Canola oil and margaraine do not natively contain cholesterol but cause the liver to produce cholesterol once ingested.
Either way, you will end up with cholesterol in your blood system - there is no getting away from it because it is an integral part of the body's system.
You may choose to go with good, traditional fat from ghee or replace it with artificial, chemically engineered fats from canola oil and margaraine.
